I use old Wheatley compartment boxes with the glass lids; also the much less expensive, but perfectly adequate Okuma which has foam on one side and lots of covered compartment on the other.

I use clear DeWitt boxes (large 16 compartment type).
I have spent ours making sure the hackles stood correctly before I placed them into a numerous number of different boxes. In the end I found that it didn't matter that much anyway. Fish never take perfect flies.
The DeWitt allows for tons of flies and I can quickly identify the flies without opening a box.
